I asked my question after checking Clover's ticket site without finding any ticket by search the combination and variation of "slow" + " timer".....

you might have to update clover as there was a slow timer bug.
Which version has the bug and upgrade to which version?

I have both the good and slow ioreg files included. The Nvidia card is disabled. I do not know if there is way to compare the ioreg files to see the differences.
When it boots in the slow mode, it is hard to see any gap in the system.log, because I think the Clock is getting slower as well.
The last BOOT_TIME is the log for booting up in the slow mode. If I play a song in the slow mode, the sound will be broken like someone keep press play and pause bottons, and I think that is why the error like these are listed:

More than half the time, when my system boots up, it takes very long and the system runs very slow.
The clock is running like 4 to 5 times slower, and the graphic effect is very lagging.
Any idea what is happening?

I had the same problem. Just power-off completely and boot from cold. It should work.

Found my problem. It is because I boot from Linux. Boot directly into OSX from cold works.

Followed both HDA and HDMI guide, and got sound working, and HDMI and VGA out working.
Both the HDMI audio does not working.
For AppleIntelSNBGraphicsFB.kext,
I have to switch the line of VGA and HDMI and get both working like the following:

In Mavericks' sound pref, there is no HDMI audio output device. In Linux, I have another codec3, which I dumped, and it is all about HDMI audio, and I don' t think the guide talked about that at all.
Any suggestion please?

I see. I am using Clover to load the system, and it automatically set this to be 8.3. Do I need just change it to 8.1 in my config.plist?

Randomly slow boot/mode issue

I would like to report back that my problem is fixed. Pene of Clover team fixed it a by creating a new version of CLOVERX64.efi.
This seems only happens to INSYDE UEFI implementation.
