So you had El Capitan installed and then you added Sierra, but only Sierra is in the boot option and is bootable, not El Capitan? Did I get that right? As I mentioned earlier, the attached EFI file does not sync with the screenshot you had posted. Could be the EFI the system is booting from had the El Capitan partition hidden.
